Garmadon's ultimate weapon, the Garmatron (Which in effect is a giant Cannon), is completed. The Overlord, the Stone Army, and Garmadon drive the vehicle to the coast of the Dark Island, but not before testing it out on Nya. The Ninja pursue Garmadon to the coast, and discover that Nya has turned evil, gaining all of Garmadon's dark abilities in the process. Kai, Jay, Zane, and Cole stay behind to deal with Nya, while Lloyd, Misako, and Sensei Wu rush to stop the Garmatron. They fail, and Garmadon turns Jamonkai Village, and the town around Four Weapons evil. The shift in the balance of good and evil allows the Overlord to poccess Garmadon's body and begin to transform into his original form. Lloyd challenges him, but is injured in the resulting battle. The Overlord attempts to turn Lloyd, Wu, and Misako evil with the Garmatron, however the Tinkerer appears in Destiny's Bounty, and crashes it into the missle before it hits them.
Time is running out for the ninjas as the Overlord have reached Ninjago city. However, the ninjas, Sensei Wu, Misako and the Tinkerer are still unable to return to Ninjago.
A new day dawns in a new Ninjago City as the Ninja, teachers in Sensei Wu's Academy, long for the days of fighting evil, but things in their homeland have become so technologically advanced that they don't feel needed, but they may be very wrong.
After they escape Borg Industries with new gear, they must save Sensei Wu and defend against General Cryptor and the nindroids.

Chen pits everyone against each other in a ludicrous roller skating event called Thunderblade. When all contestants team up against the ninja, the ninja share inside information on Chen to get help from a new alliance in order for Lloyd to move on in the tournament.
The ninja have a secret alliance of elemental fighters, Cole has found Zane, and Nya is a spy within Chen's Kabuki to figure out what nefarious plot Chen is up to. But Chen upends the alliance by promising the all-powerful Staff of Elements to the victor, and reveals that he too has a spy in the tournament.
Nya has proof of Chen's plan, but he convinces the contestants to hunt her down with promises to advance the winner, forcing the ninja into a race to get to her first. Lloyd discovers Chen's plan to steal everyone's power so that he can complete a spell and turn his worshipers into Anacondrrai and bring the return of the Serpentine War.
After stealing the remaining contestant's powers, Chen only needs Lloyd's power to complete the spell. Knowing his daughter has feelings for Kai, Chen tries to enlist the Fire Ninja by promising to share secrets about his parents. All the while, Lloyd tries to rescue the ninja, pitting him in a showdown with Chen.
Chen has failed to bring the return of the Serpentine War but Clouse revels that there is another way - his daughter has the ability to absorb the power of every fighter she comes across, so she can complete the ceremony. The Ninja now have all the items they need to get to the tomb of the First Spinjitzu Master but before they can figure out the last riddle that leads to the location of the tomb, Ronan steals the sword to give to Moro in exchange for his soul, and the Ninja and Nya are unable to stop him.
The Ninja use Ronan's airship to travel to the tomb of the First Spinjitzu Master in an underwater cave under the ocean, only to find out Moro is already there - and the Ninja must traverse the temple traps without the aid of the Sword of Sanctuary in a desperate attempt to get to the tomb first.
When Moro uses the Realm Crystal to open a portal to the Cursed Realm, ghosts take over the town - but the Ninja, in disguise, manage to get Lloyd to the center of the town and Lloyd steals the crystal...only to discover it's too late as the Preeminent arrives.
As the ghosts converge around and mobilize the Preeminent into a hulking giant behemoth, the Ninja use Airjitzu to fight the mobile beast in an attempt to slow it down - while, at the same time, Lloyd faces off with Moro, battling over the Realm Crystal; a fight that takes them in and out of different realms.
Following the destruction of the Cursed Realm and the ultimate death of all its prisoners, the Ninja have found sudden fame for their roles and actions. Yet, in the midst of their newfound popularity, a new threat is posed when a survivor of the Cursed Realm's destruction, Clouse, loiters in Ninjago to wreak further havoc. The Ninja attempt to stop him, but they are ultimately subdued and unable to do so. Clouse heads to Stiix, where he finds the ancient Teapot of Tyrahn, which contains a deceptive Djinn named Nadakhan who imprisons Clouse in the teapot following his release. As the Ninja arrive in Stiix, they discover they have been framed for a series of crimes and are pursued by the city's inhabitants. In the meantime, Nadakhan finds out what has happened to his crew of Sky Pirates, and eventually captures Sensei Wu after accidentally being summoned by him.
The Ninja are declared to be the Public Enemy Number One after being framed for crimes they did not commit. Ronin offers to capture the ninja in exchange for a 'clean slate', meaning all off the crimes he committed, will be undone. Meanwhile, Misako is captured by Nadakhan. The ninja devise a plan to separate into pairs so that they can't all be arrested. Ronin hacks into Zane's system and shuts him down, then captures Lloyd. After Kai and Nya find out what happened to Zane and Lloyd, Ronin comes after them and tricks them into being captured. Jay and Cole go to Mega Monster Amusement Park and chases around them around the park and finally captures them. The ninja are then brought into custody. Nadakhan steals the realm crystal from Cyrus Borg's labrynth. The ninja are shipped it off to Kryptarium Prison.
The Ninja get 'special treatment' at the Kryptarium Prison, and the Mechanic wants to use Zane for spare parts. Nadakhan brings his crew back from other realms: Flintlocke, Clancee, Doubloon, Monkey Wretch and Dogshank. The Ninja start a food fight and befriend Soto, the captain who trapped Nadakhan into the Teapot of Tyrahn and told the Ninja how to stop Nadakhan: Tiger Widow venom, and bust themselves and Soto out of Kryptarium. Nadakhan visits the Djinjago realm and finds out that when the Ninja destroyed the Cursed Realm, this realm started to collapse. He promised to avenge the people of his Realm. The Ninja find out that the map is in a lantern aboard the Misfortune's Keep.
The Ninja are undercover in the Police Station. Nadakhan visits Jay, making him use his wishes and he finds out that he was adopted. The Sky Pirates attack the city and the Ninja try to stop them. Kai gets captured by Nadakhan, while the rest of the Ninja get the Lantern. Land gets stolen by the Sky Pirates to rebuild Djinjago.
The other Ninja travel by boat to a dangerous Island but during the journey there is a Lightning Storm and Zane goes below deck and finds Nadakhan, who tricks Zane into wishing himself away. When the Ninja arrive, they wondered how Jay got a mansion and a stylish boat, so when Cole tells that he saw Nadakhan, the Ninja make Jay retrieve the Tiger Widow Venom, but when Nadakhan finds out that the Ninja are getting the only thing that can stop him, he ambushes the Ninja, but when Jay successfully gets the venom, Nadakhan teleported to Jay and emptied the canister with the venom. With it being the last one, they don't have another chance to get another dose of the venom and Nadakhan captures Jay, but Nya reveals that Nadakhan emptied the wrong canister, giving the Ninja another chance at stopping Nadakhan.
Held captive on Misfortune's Keep, Jay is tested as Nadakhan does everything in his power to break the ninja's will to say his final wish. Meanwhile, Lloyd, Nya and Cole are stuck on Tiger Widow Island, with no way to get off, so they decided to build a raft to get off. Back on Misfortune's Keep, Jay has dinner with Nadakhan, telling the Lightning Ninja that if a Djinn Prince marries on Djinn Land, the prince will get infinite wishes. Jay tries telling Flintlocke, but Nadakhan thinks he is telling fibs, and the first-mate believes him, so they decided to put Jay in a dangerous game: Scrap 'n' Tap. The winner gets to tap out. Nadakhan kept convincing Jay to 'wish it all away', but since he's clever, Jay stays in the game, although losing to two members of the crew. After the game, Jay is locked in a hole, having a bruised eye. Clancee, being the kind-hearted one, gives the ninja some food (to which he declines) and an eyepatch to make the pirate look. Jay then realises that part of his future was coming together. Then Flintlocke comes in and gives Jay the key, since his speech made him realise something. After escaping, Jay walks into Nadakhan's room, to find the Djinn Blade, only to find out it was fake. Also, the Sky Pirates were behind Jay, making this all a plan! The Police Commissioner, the two detectives and Ronin save Nya, Lloyd and Cole from Tiger Widow Island. The commissioner then says he was wrong to distrust the ninja; Ronin then tells the three that Jay sent a message, and set off to save him.
The last remaining Ninja dare to infiltrate the Sky Pirates in an attempt to save Jay and defeat Nadakhan once and for all, using movie magic. Kevin and Dan suggest that the 3 ninja disguise themselves as Sky Pirates to sneak the poison on Misfortune's Keep, and pass undetected by speaking pirate dialect, apart from Lloyd, who seems to be horrible at talking pirate. They start building a Raid Zeppelin, the blueprint Jay wrote his message on. Once learning pirate talk and disguises as pirates, the ninja set off to the re-constructing Djinjago. Cole climbs onboard, nearly dropping the venom. He secretly walks across the deck, using his disappearing skills. When Cole got to the drinks section, Jay comes out with a vengestone ball and chain, wearing his eyepatch from the Scrap 'n' Tap. Jay asks why Cole's dressed like a pirate, but avoids it. Jay then apologises for not telling the truth earlier, and Cole apologises for not being a better friend. Nadakhan comes in to find out that the prisoner escaped, and attempts to find him. As he exits, Jay and Cole get this chance to get out, leaving the venom behind. When the two use Airjitzu to climb on their built Raid Zeppelin, they've been put as prisoners, along with Lloyd and Nya. After that, Nya was invited by Nadakhan to have sweet food, but Nya declines, saying she wasn't 'much of a sweet tooth'. The djinn says that if she marries him, he'll get infinite wishes. Nya then says that if he frees her friends, she'll think about it. However, things get a bit hectic when wishes were fired everywhere, like Lloyd being wise like Wu, Nya wasting two of her wishes, and Cole wishing that Nadakhan didn't have the sword. Soon enough, Lloyd sent Jay and Nya tumbling off the clouds, making them the only ninja left. Also, Cole and Lloyd were sucked inside the Djinn Blade.
With only Nya and Jay remaining, they set off to the lighthouse, where they think that Nadakhan won't find the two there. But, when Nadakhan forced Clancee to wish where they were, he finds that he has sailed enough oceans for that to be the Red Kelp of the West Apasso Current. After meeting Echo Zane, the two decide to spruce the place up, having traps set up, weapons etc., and wait for night. However, Echo spotted the Sky Pirates approaching. During their previous discussion for Jay's last wish, Nya tells him he has to wish for Nadakhan not to be a djinn. A massive fight scene goes on, with most of the Traveller's Tea gone. When they found it in an isolated place, Jay and Nya try to talk it out about who goes to the portal, since it was only big enough for one. Nya tells Jay that she also saw her future: the first time she met Jay. She then continues, saying that Jay has the last wish, and she throws him in the portal. Nya fights alone against the pirates, but fails, and is eventually captured.
When Jay is back in Ninjago City, he starts to gather allies: Captain Soto, Skylor, the Police Commissioner, Ronin, Echo Zane and Darreth. They make a plan called Operation Land Ho, but when Bucko and Squiffy have been hearing what they said, they report back to Nadakhan, warning him about Jay and the others. Nya convinces Nadakhan to drop his sword, allowing Jay to grab it and enter the Djinn Blade to rescue Sensei Wu, Misako and the other Ninja.
When the Marriage takes place, Nadakhan has been given the power of infinite wishes. The crew realizes that Nadakhan is only wanting his power all for himself so Clancee tells Jay where the Tiger Widow Venom is. Nadakhan banishes most of the Sky Pirates, but Dogshank and Flintlocke escape and decide to unite with the Ninja against Nadakhan. Jay gives the venom dart to Flintlocke while the Ninja confront Nadakhan and Nya, who has become a reincarnation of Nadakhan's true lover, Dilara. The Ninja attempt to get Nadakhan out in the open so he'll be exposed to Flintlocke's dart, and eventually they succeed in doing so. The dart hits Nadakhan but hits Nya as well and being the most deadliest venom, It kills her so Jay uses his final wish to make sure that no one finds the teapot of tyran, which eliminates the entire events of Skybound.
Master Wu mistakenly tries to single-handedly complete a battle he began decades ago against Acronix, one of the twin Hands of Time. But the arrival of the first Time Blade, a weapon with the power to speed up time, sends the Ninja to the Monastery just in time to rescue their master from certain doom.
The Ninja learn more about the Krux and Acronix, the two fallen Elemental Masters known as the Hands of Time, and are sure this threat has finally been eliminated. But with Wu out of action and suffering from the effects of the Time Punch, the Ninja discover a new enemy in their midst, the Vermillion Warriors. And the Ninjas have no idea who controls them.
Kai's investigation of a Vermillion Warrior Helmet leads him to discover Krux is alive and well in NinjaGo, living under an assumed identity. Meanwhile, as the Vermillion Warriors go on a kidnapping spree, Lloyd struggles with his role as master-in-training and Nya does her best to reboot Zane, who was knocked off line in his first battle with the Vermillion.
In the midst of an epidemic of mysterious metal thefts by the Vermillion Warriors, Lloyd realizes stepping up and taking over for the ailing Master Wu is not an easy task.
While the Ninja fight to save MegaMonster Amusement Park, Jay struggles to defend his family's home from the Vermillion Warriors. But the arrival of the Emerald Time Blade, with its ability to slow time, leads to a desert chase as the heroes try to reach the Blade before the snakes get it!
The Ninja celebrate their escape from the Vermillion Army and their retrieval of the Emerald Time Blade but with Acronix and Krux determined to get their Blade back, the Airjitzu Temple becomes a battleground.
Secrets are revealed as Nya confronts the Samurai X imposter, Kai pursues the truth about his parents and the other Ninja desperately seek to locate and rescue Master Wu. But as usual, some answers only lead to more questions.
Kai confronts his dad for aiding the Hands of Time only to discover his parents are actually Acronix and Krux's captives. Meanwhile, as the Ninja work to free Wu, Cyrus Borg and the rest of the Hands of Time's captives, a third Time Blade arrives, one with the power to temporarily stop time!
The Hands of Time blackmail Kai and Nya into using their combined elemental powers to retrieve the fourth and final Time Blade from the Boiling Sea with the promise the siblings can use its reversal power to save the quickly-fading Master Wu. Meanwhile, the Ninja and Cyrus Borg get unexpected help from Samurai X as they attempt to destroy the Hands of Time's time-travelling snake mech before it's operational.
Kai and Nya stow away aboard Krux and Acronix's time traveling snake mech in a desperate attempt to save Master Wu. But when they arrive in the past, they must help the Elemental Masters prevent the Hands of Time from literally re-writing NinjaGo history. Meanwhile, the the Ninja remain in the rapidly-shifting present trying to help Kai and Nya's father, who was hit with a Time Punch.
When an unknown criminal syndicate threatens the Royal Family, the Ninja are called back into action and must protect the royal princess and a fabled artifact that may hold supernatural powers.
In the wake of a vicious attack upon the palace, the Sons of Garmadon steal the second Oni Mask, and the ninja invite the royal princess, Harumi, into their makeshift family.
While Princess Harumi adjusts to life with the Ninja, Lloyd and Jay search for answers about the Oni Masks, and Cole and Zane attempt to infiltrate the Sons of Garmadon.
In order to join the Sons of Garmadon, Zane (aka Snake Jaguar) participates in a deadly motorcycle initiation race.
Zane's near demise at the hands of Mr. E forces the ninja to flee aboard the Bounty, where they discover that a transmission Zane intercepted may reveal the hidden location of the Quiet One.
As Lloyd and Harumi venture deep into Primeval's Eye in search of the third Oni Mask, the ninja attempt to fix the Bounty and make a startling discovery.
As Lloyd and Harumi search the Oni Temple for the last mask, the ninja are taken hostage and discover Princess Harumi's true intentions.
The ninja appeal to the police commissioner of Ninjago in an effort to help save Lloyd and thwart Harumi's efforts to resurrect the evil Lord Garmadon.

Lord Garmadon is onboard Destiny's Bounty with the ninja, much to the consternation of the heroes. Lloyd finds that his father no longer has any emotional connection to him or ability to remember the relationship they had forged. Lord Garmadon says that the Oni are using the Realm Crystal, currently housed in Borg Tower, as a means of entering the world and it must be destroyed. In the wake of the previous season’s victory, the Ninja have gone soft and Master Wu tries to get them back to shape through intense preparation.
Realizing they have gone soft, the Ninja search for a quest to reignite their Spinjitzu training and try to cooperate with the police in fighting crime; unfortunately, Ninjago City is enjoying a period of rare tranquility. Having given up hope, the Ninja learn of Clutch Powers' recent discovery and decide to go exploring with him.
The Ninja set off for their quest in the Desert of Doom, but on the way are attacked by an ancient giant scarab beetle. Eventually, they manage to escape it but are stranded in the middle of the desert.
To repair the Land-Bounty, the Ninja must retrieve a critical engine component that has been swallowed by the giant beetle. Zane decides to get swallowed himself, and once he has found the component, the Ninja pull him back up with a rope. Then, they fix the Land-Bounty and escape the beetle.
The Ninja persuade Clutch Powers to enter the Ancient Pyramid with them and they survive many booby traps along the way. However, they accidentally release Aspheera from her tomb, and she brings the Pyro Vipers to life and entombs the Ninja. She then leads her forces towards Ninjago City.
Nelson teams up with Antonia on his first day as a paperboy. While trying to deliver the papers around a rampaged by the Pyro Vipers Ninjago City, they get a message that the Ninja is in trouble. Nelson persuades Antonia to help him warn Master Wu.
The Ninja are trapped in the pyramid and try to escape, but encounter encroaching lava and traps along the way. They soon understand that their lack of coordination as a team may prove deadly and work together to escape the pyramid. However, when things get very difficult, the Ninja are saved by P.I.X.A.L., who tells them of the Pyro Vipers' attack in Ninjago City.
While the Pyro Vipers attack Ninjago City, reporters newscast the event which has become known as Snaketastrophy. Meanwhile, Aspheera learns of the Scroll of Forbidden Spinjitzu and sets off for the Ninjago Museum of History, while the Ninja reach the city and battle the Pyro Vipers.
The Ninja rush to the museum to recover the scroll before it falls into the hands of Aspheera, but they arrive at the same time and battle for the scroll. Its power surpasses Lloyd, but Aspheera acquires the scroll and traps the Ninja. A fan named Jake prompts Kai, now powerless, to never give up and save his friends.
While Aspheera pursues revenge on the "Treacherous Deceiver" who betrayed her, the Ninja go underground seeking the Serpentine. There, they make a discovery leading them to believe Garmadon is the "Treacherous Deceiver", but Wu corrects them revealing himself to be the one.
Wu and Garmadon decide to visit the forbidden Serpentine Valley, breaking a peace, and are captured by the Serpentine, but are released by Aspheera with the promise of teaching her the secrets of Spinjitzu. Wu keeps his promise and teaches her, but she uses the power to take over her Tribe. The two brothers use the Scrolls of Forbidden Spinjitzu to overthrow Aspheera, who is entombed for her actions.
Having learned Master Wu is the "Treacherous Deceiver", the Ninja find themselves under siege at the Monastery, trying to protect Wu from Aspheera. The Pyro Vipers manage to enter the Monastery, but the Ninja, P.I.X.A.L., and Wu have hidden in the underground base.
The other Ninja learn of the second Scroll of Forbidden Spinjitzu's location from Clutch Powers and break into the Explorer's Club to obtain it, running afoul of the club's manager and irritate club members. In the end, they obtain the scroll but wreck havoc in the club.
Aspheera breaks into the underground base and confronts Wu, but the Ninja arrive with the second scroll and battle her. Zane eventually defeats her, but she manages to strike him with her scroll. Although the Ninja believe Zane's dead, Wu discovers from Aspheera, who has been imprisoned, that Zane is banished to a distant and remote realm called the Never-Realm.
Having learned Zane is not dead from Aspheera,but has been banished to the Never Realm, Master Wu prepares to go after him, but the Ninja want to come along as well. When he denies, they take matters into their own hands and defy him. However, Wu uses the Scroll of Forbidden Spinjitzu to stop the Ninja from leaving. However, the Ninja defeat him and go themselves to the Never-Realm, before Wu warns them that there is no way back - the reason it is called the Never Realm.
The Ninja arrive in the Never-Realm and try to find shelter while wolves attack them, but villagers save them and take them to their village. One of them tells the Ninja about the Ice Emperor and that Zane is in the Emperor's palace. Meanwhile, Vex, the advisor, tells the Emperor that strangers have arrived and prepares to attack the ninja.
The ninja and the villagers prepare to fight the Blizzard Samurai. While fighting Lloyd and Cole realize that some of them are made of Ice and some were corrupted people. Grimfax extinguishes the Hearth Fire. However, after they defeat the Blizzard Samurai, Kai tries to make fire, using his elemental powers by believing in himself and succeeds in restoring the Hearth Fire, gaining the title "Fire maker".
The Ninja help the villagers to build weapons in case the Blizzard Samurai return again. Lloyd begins his journey to the Ice castle with the Titan mech tracker that Nya gives him to find it. In his road, he is attacked by wolves, but one of them forces them to retreat. Later, Lloyd gets ambushed by the Blizzard Samurai, but he successfully evades them. He arrives at the Land Bounty, finding it damaged by the freeze.The wolf that forced the others away strangely follows and stays with him. The tracker locates the mech, giving Lloyd hope to find Zane.
When Ultra Violet learns that the Ninja have gone missing, she and The Mechanic plan to escape. In the escape route, they begin to discuss about who is the worst ninja. They are soon interrupted by Fugi-Dove, an infamous criminal. They countinue talking along the route. Once they have escaped, P.I.X.A.L catches them and they are thrown back into their cells.
Back in the Never-Realm, Cole was telling the story of Wu and Zane facing Aspheera. Meanwhile, Lloyd and 'Red' were searching for the Titan Mech. An eagle appears and attacks them. Lloyd and Red enter a cave for safety. They realize that the Titan Mech was held there. Lloyd finds a message from Zane, he repairs the mech, and finally he and Red head out.
Cole decides to climb a mountain to find a legendary Traveler's Tree where he encounters a Yeti which he has to fight.
Jay and Nya were going up the mountain to go find Cole. Cole ends up in a cave where Krag was. He realizes that the Krag didn't want to hurt him. Krag shows Cole where the Traveler's Tree is and they find it. Jay and Nya meet Cole, who tells them that Krag wanted to help him.
Lloyd and Red take on their journey to find Zane. Meanwhile, A lightning bolt strikes, unleashing a robot. Red was hurt so Lloyd took her somewhere safe, but when Lloyd wakes up a girl named Akita comes out of nowhere and tries to tell Lloyd she is only a shapeshifter.
Akita tells her story to Lloyd. Akita and Kataru go alone to get their shapeshifting powers, and they both find them. Meanwhile, Boreal, Vex, and the Ice Emperor freeze the whole village. When Akita and Kataru arrive, Boreal freezes Kataru.
Boreal strikes again and lays waste to the Ice Fisher's village, forcing the Ninja to go after Lloyd. Lloyd and Akita take on their Journey to find Zane. But they get interrupted by Boreal and Lloyd and Akita fight him. Lloyd is hurt, and they take him to the Ice Palace and show the Ice Emperor, who is revealed to be Zane.
Back in Ninjago City, Wu and P.I.X.A.L. attempt to locate the Never-Realm and accidentally unleash The Preeminent. Now P.I.X.A.L. has to send her back to the Departed Realm.
Vex, bitter and seeking revenge from his enemies, meets Zane, who has arrived in the Never-Realm and has lost all of his memories. He tricks Zane into believing he is the Ice Emperor, ruler of the realm with Vex being his trusty advisor. Prompted by Vex, Zane uses the Scroll of Forbidden Spinjitzu to brutally punish Vex's enemies and takes over the Never-Realm, placing it under an eternal winter.
Having discovered the terrible truth of Zane's fate, Lloyd tries to help him remember his true identity, but Vex persuades him into believing Lloyd is a liar. Lloyd is locked up in the dungeons, where he meets Kataru, Akita's brother who has been kept captive for a long time. When all hope seems lost, Grimfax frees them, having believed Lloyd's story and offering to team up with them. Meanwhile, the other Ninja are attacked by wolves, but prevail when they find the Land Bounty and repair it.
Nya, Jay, Cole, and Kai face off against Boreal, while Lloyd and his newfound allies, Kataru and Grimfax, confront the Ice Emperor himself.
Akita arrives at the palace, and Lloyd helps Zane regain his memories. Akita is reunited with Kataru, and the ninja are all reunited. They return to Ninjago city.
The Mechanic and his henchmen infiltrate an old electronics warehouse in search of a mysterious motherboard. The ninja learn of the heist and arrive to thwart the attack. But they're completely in the dark as to what the Mechanic wants with it, so they head to the Mechanic's headquarters looking for clues. There, the ninja find the legendary, unreleased arcade game called Prime Empire. Realizing the game is missing a motherboard, Jay inserts the motherboard and the game boots up. While Jay plays the game, the other ninja make their way into the Mechanic's private office where they intercept a phone call intended for the Mechanic. It's a mysterious new villain called Unagami, for whom the Mechanic seems to be working. Meanwhile, Jay accidentally triggers an energy pulse that converts all of the arcade games in Ninjago City into Prime Empire arcade games.
When the ninja discover that Jay has disappeared into the arcade game, they interrogate the Mechanic, hoping to learn who the mysterious Unagami is and how they can get Jay back. But the Mechanic refuses to speak. While they are at the police station, they learn from the Commissioner that something strange has affected all the arcade games in Ninjago City, turning them into Prime Empire ones. Fearing that whoever plays them will disappear like Jay, the ninja urge the Commissioner to pull the cabinets out of the arcade games. As the police rush to comply, the ninja head off to Dyer Island, an island outside Ninjago City, where they hope to find Milton Dyer, the creator of Prime Empire. On Dyer Island, the ninja instead meet Bob the Intern, who used to work for Dyer. Bob explains that Prime Empire was a project that was shut down by the company Dyer worked for because it was too dangerous, and that Milton Dyer vowed to get revenge on the gaming industry afterward.
More and more people are disappearing in Ninjago City, while the ninja scramble to unlock the secrets of the Prime Empire arcade game. They decide to take the game to Cyrus Borg, hoping he can help them decode the programming and release all the players who have been taken (including Jay). Meanwhile, the Mechanic and his henchmen are resting in Kryptarium Prison when the jail's security systems begin acting up. Unagami hacks the security system and releases the prisoners, ordering them to get the Prime Empire arcade game back from the ninja. Mechanic, Ultra Violet, and Captain Soto escape, rush to Borg Tower and begin their assault, fighting their way past the building's security systems to reach the 100th floor. Borg tells the ninja that there is only one way to release the trapped players - by stopping Unagami. Cole plays the arcade game and tries to reach Level Thirteen. He does successfully, and the ninja enter the game.
The ninja materialize inside Prime Empire and go immediately on the run when they discover a squadron of Red Visors waiting for them! They are pursued through a marketplace by the Red Visors and are cornered. Luckily, a group of rebels called the League of Jays arrives to save them. The ninja are initially confused but soon discover that during Jay's time in the game, he amassed a following of fans who have devoted themselves to his "teachings". The League of Jays helps the ninja escape from the Red Visors and leads them to Scott, the race car mechanic. As they cross the marketplace, the ninja make several discoveries. They learn that their ninja skills don't work in this digital world. Skills can only be bought or earned by playing the game. They then learn they have four lives, and when they lose those lives, they will be converted into energy cubes and whisked away by flying drones.
Okino is a serious, duty-bound Samurai warrior who is unaware that Prime Empire is a game, since he is part of it. His job is to lead players through the three dangers of Terra Karana - the Forest of Discontent, the Cliffs of Hysteria and the Maze of the Red Dragon where the first Key-tana is located. Unfortunately, the game is rigged to be nearly impossible and Okino quickly fails his masters, who are dematerialized into cubes of energy. As more and more masters are "cubed", Okino begins to lose faith in his abilities. One day, Okino meets another Samurai like himself who is more successful in keeping her master alive. Okino internalizes this as a fault of his own so he trains and pushes himself as never before. Despite all his efforts, he loses more masters. Okino prepares to abandon his responsibilities when a final group of travellers arrive, seeking his help. It is the ninja.
The Samurai guide, Okino, leads the ninja into the first of Terra Karana's deadly challenges: The Forest of Discontent, made up of deep, dark woods, filled with booby-traps. As the ninja fight their way through it, they begin losing lives, but with Okino's help, they survive and reach the middle of the forest. There, they are ambushed by the Whack Rats but the ninja are able to fight them off. Lloyd ties up the leader, a rat named Richie. In order to procure his release, Richie tells Lloyd that he knows about a "glitch" in the game, which will allow the ninja to bypass the rest of the booby-traps and reach the other side of the Forest. Okino soon realizes Prime Empire is not a real place, merely a simulation and he is part of it. Lloyd releases Ritchie, who guides the ninja to the glitch and into an ambush by Red Visors. Okino comes to their rescue and helps the ninja escape.
The ninja arrive at the Cliffs of Hysteria where they meet Shifty, a merchant who runs a table at the base of the cliffs. Shifty sells the ninja some grappling hooks and rope. Unfortunately, the ninja don't have enough money to buy the "Rope of Supreme Durability" and opt instead for the "Rope of Questionable Integrity". Even worse, as they are buying the rope, they are spotted by one of Unagami's aerial drones. A squadron of Red Visors quickly arrives and pursues the ninja up the cliffs. The ninja, who only have ropes, must climb while the Red Visors have jet-boots and are able to catch up quickly. During the ensuing battle, Cole is nearly lost, but is saved at the last moment by Kai, who makes a daring leap onto the back of the flying drone and uses the drone to blast the Red Visors. They learn that Unagami is using the energy cubes to build a portal into Ninjago City.
As the ninja and Okino approach the Maze of the Red Dragon, Unagami uses his control over Prime Empire to briefly "pause" all the players except Okino. He appears before Okino, urging Okino to betray the ninja and not help them against the fearsome Red Dragon that awaits the ninja at the heart of the maze. If Okino betrays them, Unagami promises to bring him with into the real world. He then disappears and restores the ninja back to normal. The ninja arrive at the heart of the maze and find themselves outmatched by the Red Dragon, and appeal to Okino for help. Okino struggles with his decision but cannot in good conscience betray the ninja. He defies Unagami, his creator, and helps the ninja defeat the Red Dragon by revealing its weakness: a scale on its chest. The ninja defeat the dragon and Jay delivers the final blow. The Red Dragon changes colour and vanishes into an amulet. The ninja then continue their quest.
Having obtained the first Key-tana, the ninja enter the second of Prime Empire's game zones, Terra Technica, where they learn that the second Key-tana can only be won by winning a dangerous race called the Speedway Five-Billion. The ninja realize that they don't have enough game credits to enter the race but earn credits by winning a dance competition.
The ninja appeal to Scott for help in obtaining 5 race cars. Scott shows them his junkyard where he has 5 vehicles that may be repairable in time. Lloyd heads off to the racetrack and watches a live race, hoping to learn as much as he can about the brutal Speedway Five-Billion. One driver in particular impresses Lloyd - a race car driver known as 'Racer Seven'. Lloyd recruits her to help them win the race.
Red Visors discover the location of Scott's garage and Scott sacrifices himself to buy the ninja a chance to escape and they race off. The ninja enter the Speedway Five-Billion in the nick of time, just as the race is starting, and find themselves quickly overwhelmed. Cole and Kai bravely sacrifice themselves to buy their teammates a chance to win. With the help of Racer Seven, however, they successfully win the second Key-tana.
Devastated by the loss of Cole and Kai, the surviving ninja push on into Prime Empire's third and final game zone - Terra Domina. They ultimately arrive at the upper-most level where Unagami's voice tells them that one of the ninja will now face the form of his own most dreaded challenger. Lloyd is selected and finds himself facing an avatar of Harumi. Lloyd manages to defeat Harumi and wins the third and final Key-tana for the team. Lloyd, however, also loses his final life in the process.
Zane and P.I.X.A.L. visits an old childhood contact of Milton Dyer's who tells them that Dyer used to frequent an old video arcade hall called Buddy's Pizza. They head there to search for Dyer, but run into the Mechanic, who kidnaps Zane. P.I.X.A.L. ultimately finds Milton Dyer, who tells her that Unagami "is the game". He had not realized how dangerous it was, and tried to shut it down.
The Mechanic's henchmen capture Master Wu and bring him to the Mechanic's warehouse. The Mechanic uses him as leverage to coerce Zane into revealing the location of the motherboard which he requires to open the Manifestation Gate,through which Unagami is to enter the real world. Wu manages to activate a GPS location tracker, which reveals his location to P.I.X.A.L. However, she and Dyer arrive too late. Zane is hooked up to the Manifestation Gate as a type of processor, causing him to pass out as a result of the energy surge caused by the gate.
Jay must stand alone against Unagami in the end-game, after Nya loses all her lives, yet Unagami has a bigger battle in facing the truth about his own identity. Jay discovers that Unagami is actually the game and not Milton Dyer. Unagami uses the energy cube from Nya to complete the Manifestation Gate, and travels through it. Jay follows after him.
Unagami breaks into the real world and terrorizes Ninjago City along with his army. Jay releases Zane from the gate. Zane, P.I.X.A.L., and Master Wu fight off the forces while Jay chases Unagami. Jay leads Unagami to the top of a building where he is met by the others along with Milton Dyer himself. Dyer explains to Unagami why he shut him down and that chaos and destruction was not what he was made for. Eventually, Unagami understands. He takes the form of a small child and agrees to set everyone trapped inside Prime Empire free, including the other ninja, the trapped players, Scott, and the AIs. Jay, Zane, P.I.X.A.L., and Wu reunite with the other ninja happily while Unagami and Milton Dyer live happily together.
The ninja are invited to attend the birthday party of Princess Vania in the Kingdom of Shintaro. They bring along Master Wu who is feeling his age.
Princess Vania reveals a secret entrance that leads to an underground mine beneath Shintaro where the city's dark secrets are held.
The ninja attempt to rescue Cole, but the bickering of his fellow prisoners alerts the Skull Sorcerer, and soon the ninja are prisoners too.

Cole awakens from a dream to find himself surrounded by the Lowly, Master Wu and Princess Vania.

Cole and the Upply arrive at the Skull Sorcerer's Keep and find the ninja locked into cages. The Geckles and Munce have been put back to work in the chain-gang, mining Vengestone.
As Cole and the Skull Sorcerer face off, the Geckles and Munce storm the Keep. Plundar frees the ninja from their cages and the ninja join the battle.
